I would like to know the code changes done as part of CERT-2011-003 and CVE-2011-4461 in Jetty code, and which all files are modified.
These were reported and fixed via Eclipse RT/Jetty Bug #367638.

The jetty files in your apacheds-service-2.0.0-M24.jar needs to be upgraded as well.
List the contents of the apacheds-service-2.0.0-M24.jar file and you'll see classes in the org.eclipse.jetty. namespace.
Those are conflicting with your efforts to upgrade Jetty via the jetty-distribution zip.
I had a different setup that triggered a similar stacktrace: using cargo-maven2-plugin 16.1 in a spring 5 project, mvn cargo:run would fail because of a conflict with javafx.base-11.0.0-SNAPSHOT.jar files.
Upgrading to cargo-maven3-plugin 1.9.9 fixed the matter.
I'd encourage who ever uses cargo-maven2-plugin to migrate to cargo-maven3-plugin as the doc states:
Please be aware that the Maven 2 / Maven 3 plugin of Codehaus Cargo has been retired with our version 1.9.0 and has been superseded by a Maven 3 only plugin.
Cannot add any new file to GIT repo.
libgit2 returned: Invalid data in index - invalid entry
Have recently locally committed changes to an existing Boost.Math sub-module (commit OK).
(But realized that I had forgotten to add a few new files, so tried to add and recommit, but failed at the add stage).
git status shows expected untracked files and ends:
nothing added to commit but untracked files present (use "git add" to track)

.gitignore is the standard modular-boost issue and looks OK.

Error suggests corrupt index. Its easier to re-clone the repo else where and re-apply the changes. The other painful approach would be to hand edit the corrupt index. git ls-files would show you the files in the current index.
The version 2.4.0.2 of TortoiseGit has fixed this issus, please download the newest version.
Had this same error with TortoiseGit and windows explorer. Re-installing TortoiseGit resolved the error.
Today, I had the same error with git version 2.19.1.windows.1
The issue went away forcing the index to rebuild from scratch.
mv .git/index .git/index_old

I did my first development in a Win7 machine, then switched to a Mac when I got that, which was great due to the speed of building with ember server running. I've been keeping everything in a Git repo. Everything works fine running ember server from my Mac.
Now, when I do a fresh clone from the repo on my Win7 computer, then do npm install and bower install (both of which complete fine), when I run ember server next, I get a bunch of errors saying ENOTEMPTY, directory not empty (path, blah blah blah).
It's complaining about some folder in the tmp directory, which the server command is creating and putting stuff into all by itself, so I don't know what it's complaining about.
I've been finagling with this about 5 different times now, but without success.
Ember CLI version is 0.1.1
Ember version is 1.6

Okay, I managed to do something that worked. I had forgotten I needed to disable Windows Indexing on my tmp folder at least (I did it for the whole cloned project):
Windows Key, type "Indexing Options"
Click the drive, then Modify
Uncheck places you don't want indexed (like the tmp folder)
If you use Sublime, go to Perferences --> Settings - User and add the following:

Finally, I just had to keep doing ember server, stopping it, and doing it again until it build successfully (took around 5 tries).
I've been tinkering with clojure and clojurescript for some time and I always found the browser repl to be extremely unresponsive. It usually hangs on without giving a result, or throws a broken pipe exception. Now I'm in a situation where it always refuses to work.
Let's say I download the modern-cljs tutorial part 2 and I do all the steps to start the page, load the compiled javascript and start the bRepl. When I try to evaluate something as simple as (+ 3 4) well, it just doesn't work.
I'm on OSX 10.8.4 and my leiningen version is 2.3.2 on Java 1.6.0_51 Java HotSpot(TM) 64-Bit Server VM. Any help is extremely appreciated.
I would suggest to clone the modern-cljs repo, then checkout the tutorial-02 branch, then clean and recompile.

Be sure to have your http-server running (I'm assuming the port is 3000) and its root set to modern-cljs/resources/public directory
Then run the repl-listen substask as follows:
lein trampoline cljsbuild repl-listen
Wait for the cljs prompt. Then visit the localhost:3000/simple.html URL and wait that the connection with the brepl is ready.
At the cljs prompt you should now be able to evaluate cljs expressions. Eventually, reload the above URL.
If it still does not work, try to delete your maven repository:
rm -rf ~/.m2/repository
and redo everything from the lein do chain of commands.

I've had a few problems with this topic too. And here are the tricks that help me:
Clean leain deps: rm -rf ~/.m2/*
download lein deps: lein deps in your project root
I saw this message: "broken pipe" when there was too much time from the last brepl interaction. So, refresh the browser and that's all
sometimes my brepl hung on the first time i was trying to evaluate the code, again try to refresh the browser
don't forget to run: lein cljsbuild once before start the brepl

You should try using Chromium unsafely:
OS X:
open -a Chromium --args --disable-web-security
Linux:
chromium --disable-web-security
Then visit your page in the unsafe browser and try to connect to the brepl.
Explanation:
Because while brepl is running on port 9000, the web server hosting the page is necessarily using a different port, which constitutes XSS (see [this stack overflow discussion]).
The easiest way to get around this is to use Chromium unsafely for debugging, but you can enable XSS by some other means if you want.
What ClojureScript release are you specifying in your project.clj? If you aren't specifying a specific release, this likely the source of your troubles. 0.0-1913 is the latest one.
I've also seen a complete hang in the REPL when I forget to call repl/connect from within the browser. Since there is no output, it's hard to diagnose. It's worth verifying before you try more intrusive remedies.
Can someone post some help. I have tried different config but can't run Calabash Android tests from within Rubymine. Works on Terminal though.
Finally found the solution after some trial and error. Here is what you need to do on Rubymine:
EDIT Runner Options and add: APP_PATH= "" and TEST_APP_PATH="" and run the feature file. This should do it.

Method, suggested by Manpreet Singh, uses cucumber as the test runner. Here you need to define APP_PATH and TEST_APP_PATH environmental variables:
APP_PATH will need to be reset if apk file or file name changes (e.g. uploaded a new version of the apk)
TEST_APP_PATH points to the test server file, which is generated by calabash when you try to connect calabash to your new apk for the first time (e.g. with "calabash-android run" or "calabash-android console"), or if previous test server file was deleted
This way it's easier to create a new test using "Right-click on a scenario or feature file > Create configuration" in RubyMine thanks to its robust cucumber support
Another method is, as pointed by Dave, to set up a calabash-android run as a gem executable - see this thread for details.
Need to set apk path only
This way, your execution is the same as in the command line and passing arguments (such as cucumber profile, output options etc) will work for sure. Also, such configuration is less fragile to the test_server change. However, it's a bit more cobersome to setup than as a cucumber run.
After all with the current architecture of calabash, I still prefer to code in IDE but run in the command line :) IDE becomes very useful, when you need to debug tests.

here is the setting worked. basically, in Run/Debug configureation, need to create a Gem command to execute calabash-android, and correct arguments, not a configure for Cucumber .
